# Step 6: Post-Imputation QC & Dataset Finalization

## Rationale for Post-Imputation QC

### Why Filter AFTER Imputation Instead of Before?

**Pre-Imputation Strategy** (what we did):
- Kept maximum data for imputation (1,098 samples, 473K variants)
- Only removed extreme outliers (duplicates, high missingness)
- Did NOT remove heterozygosity outliers

**Reasons:**
1. **Imputation servers need complete data** - Even problematic samples contribute LD information
2. **Can't distinguish artifacts from biology** - Het outliers might have real information
3. **Imputation can "fix" some issues** - Fills in missing data for all samples
4. **Conservative approach** - Filter rigorously AFTER seeing imputation quality

**Post-Imputation Strategy** (Step 6):
- Remove heterozygosity outliers now that imputation is complete
- Apply strict quality filters (R² ≥ 0.8, MAF ≥ 0.001)
- Create analysis-ready dataset

## Step 6.1: Heterozygosity Outlier Identification

### Context

From pre-imputation QC (`ConvSK_mind20_dedup_snpqc.het`):
- Mean F coefficient: 0.0048 (≈ 0, expected for outbred population)
- Range: -2.157 to +0.146
- Distribution: Asymmetric with negative tail (excess heterozygosity)

### Filter Applied

**Threshold**: |F| > 0.2 (literature standard)

### Distribution of Outliers

**Key Observations:**
- All 24 outliers have **F < -0.2** (excess heterozygosity)
- No samples show extreme inbreeding (F > 0.2)
- Removal rate: 2.2% (comparable to 3.4% in previous GWAS QC)

## Step 6.2: Sample ID Format Conversion

### Problem

VCF sample IDs use format: `FID_IID` (e.g., `1_01-01`)  
Het outlier list uses format: `FID IID` (space-separated)

### Solution

## Step 6.3: High-Quality Variant List Extraction

### Source

From Uzbek-specific allele frequency table: `UZB_all.HQ_imputed.R2ge0p8.MAFge0p001.tsv`

**Filtering Criteria Applied Previously:**
- `IMPUTED == 1` (imputed variants only)
- `R² ≥ 0.8` (imputation quality)
- `MAF ≥ 0.001` (0.1% in Uzbek cohort)

**Note**: "." entries are variants without rsIDs (normal for rare/population-specific variants). bcftools will match by CHR:POS:REF:ALT.

## Step 6.4: Per-Chromosome VCF Filtering

### Process

Applied two filters simultaneously to each chromosome:
1. **Remove 24 het outlier samples**
2. **Keep only high-quality variants** (from HQ_variant_ids.txt)

**Command Explanation:**
- `--samples-file ^het_outliers_vcf_format.txt` - Exclude (`^`) 24 outlier samples
- `--include 'ID=@HQ_variant_ids.txt'` - Keep only variants in HQ list
- `--threads 4` - Parallel processing (4 cores per chromosome)

### Processing Time

Total: **~5.5 hours** for all 22 chromosomes (December 25-26, 2025)
- Chr1-2: ~5-6 minutes each (largest)
- Chr3-12: ~3-5 minutes each
- Chr13-22: ~2-4 minutes each

- Indexing: **~16 minutes** (20:50 - 21:06 PST, Dec 26)

## Step 6.6: Convert to PLINK Format

### Rationale

Most population genetics tools (PLINK, ADMIXTURE, EIGENSOFT) work better with PLINK binary format:
- Faster loading
- Smaller file size
- Native support in analysis software
